Source Tree and GitKraken. Have GitKraken more modern interface (it is written on js), but it often crashes when working with large projects and the Source Tree is not under Linux (well, for you I understand and don't need). I yuzayu them both at work (in the Source Tree kamichu and GitKraken change look and froze - there is a lot more convenient IMHO). And by the way two-window diff is much easier IMHO, but I just such programs have never seen. As to the issue tracker, in shift mode showed.

Use built-in in PhpStorm. Convenient, nothing more. No need to install separate SOFTWARE.

On win I use tortoisegit. It integrates into Windows Explorer. For bundles with Vijay using git source control provider.
